I've done everything over a billion times.
Nothing is working.
Briefly I was able to get vanilla Minecraft to work, but there was some very strange generation, there were large patches of dirt where grass should be, seemingly at random, this was on a clean jar.
On a modded jar, if I DIDN'T delete Meta-Inf I'd actually get to playing the game, and then it'd blackscreen as soon as a Tropicraft-related item was in view, such as bamboo, before crashing.
When I delete Meta-Inf, I blackscreen at create new world.
This is just bizarre..

I made some white and red wool small house and a flag with the same colors next to it in front of the village. It took me 5 minecraft days to complete. (2 hours?) Will post screenshots laters if you want me to.
Birch wood not crafted to birch planks? You sure that you have 1.2.4 or 1.2.5 or recent snapshots? And I heard there's a bug when you use an ax with silk touch that the wood would be converted into the normal plank form.
I will try to see if the same happens to jungle wood

Yes, because as soon as you hit him he doesn't do any damage to you.. Not sure if that's even been patched.
Plus, he very rarely attacks you anyway, he usually just flies around and heals.. So just take out all the towers you can, would be easy with an infinity bow and then just keep attacking him.
